Hi,
first, thank you for this beautiful template.

The pb is simple :
* Using Quickstart package as is
* No setting changed

* No SEO activated
Wherever clicking on Isotope related items on frontpage or on Isotope page, I get these links :
index.php?option=com_k2&view=item&id=17:phasellus-leo-dolor-nisi&Itemid=101
or
index.php?option=com_k2&view=item&id=16:donec-mollis-hendrerit-risus&Itemid=101

where Itemid=101 is the Itemid of the homepage menu

it should be :
index.php?option=com_k2&view=item&id=17:phasellus-leo-dolor-nisi&Itemid=113

where Itemid=113 is the Itemid of the isotope menu

SEO activated
Same same.
I get :
index.php/item/16-donec-mollis-hendrerit-risus
where it should be
index.php/isotope/item/16-donec-mollis-hendrerit-risus


I have been searching the portfolio files inside out but I can't find where I can correct this.

I'm experiencing something similar on my Joomla3 installation with Vihrea template.

By default the SEF URLs were enabled, and all the links for Portfolio items were broken due to incorrectness on the link itself:
wrong link : ../index.php/item/18-uis-arcu-tortor
correct link: ../index.php/component/k2/item/18-uis-arcu-tortor

Disabling the SEF everything is ok.

I've tried to look around to understand where it comes from, but my knowledge on Joomla/PHP is not so strong...

Any clue?
