In module manager, try to remove Menu Class Suffix "nav-pills".

I was also wondering if it is possible to modify the pattern on the black bar under the main menu - please let me know if I have to start a new thread about this.

Hello,

I want to change the color of the menu when i have a slideshow on the home page, and set another color for the items, which means i want to have a different menu color for when there is a header, and another for when the header shrinks...
Can you help by telling me what to add to the css file...

Hello,
When the menu is a header, you can add:
 
.navigation .nav > li a {
...
}
 

When the header shrinks, you can add:
 
.header-shrink .navigation .nav > li a {
...
}
